| How do I limit the IS targeting Computer to a main or Heavy weapon instead of get increased weight when I add secondary weapons?

The rules for TC is 1 ton / 4t IS or 5t Clan of direct fire weapons. You can't limit it.

Right, house rules will be tricky, and there are far more types of things I'd like to get up there before house rules, such as custom weapons and equipment.
